In single-cell genomics, the software packages testdcR, scVI, and scmOdyssey share a similar design and objective, namely, to simulate for single-cell datasets and make predictions about the rate of allele loss in single cells from combined genotype and expression data. testDC [ 257 ] is designed to study cells from a single sample, whereas scmOdyssey, initially developed for bulk tissue, is explicitly tailored to single-cell data. scVI [ 258 ] is geared toward the analysis of allele loss data (including ploidy) and can be thought of as a data-driven extension of PLINK. Such genotype-based methods rely on the accuracy of read-mapping alignments, which in turn may be influenced by mapping quality, the size of insertions and deletions, the complexity of the genome, and the presence of chimeric reads due to cell fusion [ 259 ]. As such, models of single-cell genomics will benefit from systematic investigation of their utility. Indeed, some studies have simulated single-cell genomic data to test the assumptions of various methods, elucidating effects on allele loss rate estimates [ 260 ]. Therefore, it is essential to understand and validate the accuracy of models that simulate single-cell datasets. Furthermore, the development of new tools for single-cell sequencing is a highly active and growing field, and important insights may be gained by a careful comparison of such tools to their biological models. The existing tools are too diverse, and it is unrealistic to expect them to systematically be compared in a way that leads to a clear winner. Instead, it seems most useful to conduct such comparisons on a system-by-system basis, as needed for the particular application.
