in this paper, we describe a set of tools for the analysis of two-photon calcium imaging data. we have designed a set of tools for the processing of two-photon calcium imaging data that is based on matlab and r. we have designed an approach for registration and for segmentation of two-photon calcium imaging data, which can handle large numbers of cells and movies. furthermore, we designed a method for the quantification of the activity of neurons and glial cells in two-photon imaging data. this approach is based on the estimation of the fluorescence of the non-fluorescent indicator in the soma of the cell. we are working on a tool for the automatic detection of cells, which allows the user to provide the image as well as the automatically detected cells. the tool can also perform the analysis of the detected cells and estimate their properties. in this paper, we describe a number of these tools. we are also working on tools for the analysis of the calcium imaging data and the registration of two-photon data. we also present a generic method for the quantification of the calcium data. the method can be used for the identification of the neurons in a region of interest. furthermore, we are working on tools that can be used for the detection and registration of the cells in two-photon imaging data. finally, we are working on tools for the quantification of the calcium imaging data.
two-photon microscopy is a highly valuable technique for visualizing the structures of brain tissue in three dimensions at the sub-cellular level. although the technique provides excellent optical sectioning, the sensitivity of the currently available genetically encoded calcium indicators severely limits the temporal resolution of the recordings. therefore, an important problem in two-photon imaging is to record calcium activity at sufficiently high temporal resolution for a meaningful analysis. we present a new technique for this purpose, based on the combination of two-photon microscopy and parallel computing. we have implemented a new generation of two-photon microscopy in which the excitation is pulsed. this allows a substantial reduction of phototoxicity and photodamage, and hence allows longer time-series. we also present a parallelized version of the matlab environment that is designed to take advantage of large numbers of cpu cores. in this paper, we demonstrate the ability of the technique to monitor calcium activity during different behavioral conditions.
